To continue the recent threads for beginners, please explain how you farm. I know that farming means having characters do things to generate supplies you need, but how do you do that in this game?

1) Collecting items that will be needed to level crew. This will help you to level a crew member quickly. For example, an Andorian is likely going to need Imperial Guard Emblems, many Troi's need DS9 communicators, Discovery crew usually have latinum in there uniforms, etc.
2) Collecting the items used in Galaxy events. All Galaxy events draw from a fixed pool of recipes so by looking at Galaxy history, you know what items you are likely to need. There will be some items that you farm and wind up not needing in a specific event but sooner or later, it will turn up.
I have enough to work on, I don't farm. However, there are some items I know come up frequently, so when I need those items, I make sure to get a few extra if I feel I have the chronitons for it.
No, apart from the single drop rare rewards for each mission node, the drop rates for all other drops are fixed, a certain percentage of the time they will drop, you never run out. However, some of those items drop very rarely, sometimes once every ten missions or more for the worst. The wiki is an invaluable farming resource, you can search for each item you need to see the actual drop percentages for each mission and determine which mission is the best for each item.
It could be that the items you’re trying to get inherently drop at a low rate (basic science experiments, anyone? ) but you may also be running missions that have an unfavorable drop rate. If you haven’t already, I highly recommend checking the wiki to make sure you are running the missions with the best chrons-per-item ratio. And if you haven’t unlocked said missions yet, you’ve got a good goal to work towards.
Science Experiments should be farmed exclusively from Cadet missions and the replicator. Don't burn your chrons early on trying to dig those up.
The only exception can be during Skirmish events. I Warp 10 that mission a lot during those, building up a supply of experiments (slowly) while farming intel.
Or if you also need 3* alcohol. Not that those drop all that often either, come to think of it.
Any suggestions on what to throw in the replicator? I’m always afraid of tossing something in that I will need later.
Once you get a good enough crew to hit 6 or 7 hours every voyage, you'll run out of money before replicator rations. At that point, you should also have excess of ship schematics and trainers. Until then, it is really only worth replicating the smallest items you can and using whatever you have most. The replicator eats items at pennies on the dollar. If you have an abundance of trainers already, you can use them. I usually use rations to get an item to 90 or 95 percent and then finish it off with trainers.
You might also take note of what items you get most on voyages and use them. Also check out the thread titled something like "what item do you have the most of" and use any item in that list as those are evidently easy to come by.
I would try to avoid replicating much early on, because you probably have not built up much of an inventory to pull from. If you do use it, definitely use any and all replicator rations first, as they can't be used for anything else. White, green, and blue trainers can be good fuel (though those can be at a premium early on too), as well as ship schematics when you have the ship already maxed out. Beyond that, any item you have more than I'd say 100 of or so is fair game.
A couple of suggestions:
1) Try not to replicate anything rare, super rare, or legendary. The fuel and especially the credit cost is rather high.
2) Use replicator rations first, then nanopolymers. Anything beyond that right now is liable to be more important where it is than in the replicator fuel hopper.

Yes. I did this, too. Choose carefully, but if you don't improve your crew, you won't advance past needing to buy trainers.
I would disagree on the need to spend honor on replicator rations for developing players.
I found the lack of good trainers to be a far bigger hindrance towards strengthening my crew than equipment components, but then I only had two shuttles, before shuttles gave trainers for failures
