I believe the answer you will get is that it's a "feature", not a "bug". Presumably done so that people who aren't planning on doing a refill of antimatter will still have a chance to recall their Voyage before it completely fails.
I applaud that decision for those people, I'm sure it's very welcome. For the rest of us, that just means, we need to wait a bit longer before we can refill.
A nice solution would be to allow us to refill the antimatter as soon as that warning comes up, then both sets of players would be happy.
