Ideally, I hunt for an HMS Bounty with both T'Kuvma and Mirror Phlox. I dodge them with my own cloak and then it's generally a quick win for me. I stay away from the IKS T'Ong, as I've yet to figure out the timing on its stuff and have lost considerably more to it than I've won.
The T'Ong is really weird, yes. It hits me all the time, cloaked or not.
I played for awhile with a level 7 or 8 (I don't recall right now) IKS T'Ong, and actually took #1 with it. But it was a hard slog! Getting close to maxing it now, so I may try it out again once it's at full strength.

I thought it would improve by experimenting with different crew combinations, but nope. Perhaps once I had more experience with it and understood how to use the cloak for maximum benefit, but nope. I had better results with the Krayton.
Perhaps I just don't have the right crew for it. Perhaps my dogged insistence on trying to make Rura Penthe Kirk work in this setup is my downfall (he looks so good on paper!) Now knowing that the Bounty seems to be one of the favourite targets as well (I used to avoid attacking it) it might just be time to give up on this particular experiment and move on to the next ship.

I've had excellent luck with HMS Bounty using 2 different crew setups .. got #1 pretty easy with both:
Current crew:
Suus Mahna Sarek (1/5*)
Dr. Chaotica (1/5*)
Wrathful Khan (2/5*)
Rura Penthe Reed (4/4*)
Basically, cloak just before any of their bit immediate dmg hits, or just their big attack dealer ...
dodge most of their up front dmg and give your crew time to recycle.
Then, I activate, in order, 1 s spacing: Reed => Khan => Chaotica => Sarek.
50% of the time, the fight is over without activating Sarek
The other setup I used previously:
Rura Penthe Reed
Platonium Kirk
Luther Sloan
Dr. Chaotica.
For this one, activate Reed, Kirk and Sloan about the same time.
Try to get Sloan at least to his 1st timer bump up .. usually don't need his 2nd.
Then activate Chaotica.
The burst from Chaotica generally drops their shields ... about once every 10 times, he just 1 shots them with a crit I've killed ships with a good crit, full shields/hull ... 100% => 0% instantly .. hehe
Generally speaking though, the setup of Reed, Kirk and Sloan give a great crit bonus ... meaning when you get a crit, it chunks a HUGE amount of dmg off them.
Problem is, you get unlucky sometimes, and don't get a crit ..
which is why I switched it up to my latest setup ...
the downsides of both are they aren't great on defense .. but really, I've never been that successful at finding a good setup for defense ... I don't have Locutus .. so pretty much anything you use just gets curb-stomped by .. well .. "intelligence" . hehe (ie we - the players - tend to be smarter than the AI when using abilities and holding off on using them)
Gotten #1 with both Bounty and Cube. Bounty vs Bounty is generally easy. Cube vs Cube can be a toss up. Cube vs ISS was either easy peasy OR a 100% guaranteed loss, depending on crew.
There are so few other ships commonly used that I can't really say. I've only faced the Shenzou a few times, and I don't think I've lost yet.
I use the Tung now and attack the Bounty with my 500% cloakhitter Rurakirk and 400% Tillie and two critters Ardra and Undiemiles. Used to fly the Krayton, butt no longer.
