Cadet Wesley Crusher - shouldn't he be a pilot? If memory serves, that whole episode centered around a near-impossible maneuver that he and his squad mates performed (led by Cadet Locarno, played by Robert Duncan McNeill), except the one squad mate who died didn't have the nerve to execute it right. Makes this version of Wesley actually an ace pilot. Odd that he doesn't have any command skill, too, since piloting seems to fall in that category.

Also, I think High Command when on Romulans is suppose to represent a subgroup in the military. Certain really high ranking generals and admirals.
Speaking of the Tal Shiar, I really think Sela needs that trait. Now that they’ve finally made a Tal Shiar trait, they should give it to all their members. Sela was an agent of the Tal Shiar, so she needs the trait. Also, I’ve seen that the Spy trait is still in use on some crew members so think Sela deserves that as well. I mean, she’s not an Undercover Operative but Spy would fit the bill nicely.

This has often seemed to mean instances where a crew member is basically playing dress-up, whether for recreational purposes (holodeck stuff) or involuntarily (Q forcing the TNG crew to reenact Robin Hood). Sometimes, though, it has also been applied to crew member wearing disguises in (Romulan Picard). A Disguised trait would certainly help clarify.
Spy vs. Undercover Operative
This one is confusing because Spy was eliminated for awhile, consolidated into Undercover Operative, and then reintroduced without any further reconciliation between the two. They aren't strictly the same thing; Garak is a spy, but doesn't bother with any cover. Disguised Kira is undercover, but she's not really doing any espionage work.
Crafty
My best reading of this is that it's synonymous for "sneaky", meaning not just clever, but clever for the intended purpose of trying to get away with something underhanded. Cadet Sito Jaxa, for instance, was trying to be crafty in her part of the cover-up (why doesn't Cadet Wesley Crusher also have this trait?).

I think Cadet Wesley didn't get the trait because he was terrible at being crafty/sneaky. The others wanted him to be crafty, and he couldn't hack it. He looked guilty and was moping from the first minute. No craftiness in him.
But Shinzon only has Reman trait (he was taken away the Romulan trait some months ago).

All versions of The Doctor (EMH) should have "physician" trait. Currently, Command Hologram and The President of Earth don't have it. I've re-watched the episodes for both those crew, and his MED abilities weren't removed for being in command or chillin on the holodeck. In Workforce parts 1 & 2, he was performing surgeries and other physician duties on crew members in sickbay.
The new Virtuoso Doctor should still have physician too, as he was considering having his medical database removed but Torres convinced him not to.

Not all versions of Crusher have Caregiver. At some point, even if they still cry for their Moogie when captured by 20th century hew-mons, Ferengi children grow up and care for themselves. I don't think every parent should have Caregiver, otherwise just call it Parent.
Revised the OP to organize by trait rather than by character. The list had grown so long it seemed harder to read and follow that way. I've added all the Rikers to Musician. Princess Jadzia was already on the list for Exobiology. Also added Android to Automated Unit 3947, but did not suggest removing Automated Unit as a trait, given that it's the kind of Android it is.

If Tieran-Possessed Kes has the MED stat, she should have the Nurse trait. If she's gonna have MED, she should have some type of MED trait to match it. Also, its still Kes.

I don't know if I agree here. I get your point, but a trait doesn't preclude a skill or act as its requirement.
For example Anij has MED, but no trait which specifically aligns with that skill. You can't argue Caregiver, because Keiko has that trait as well and she has no MED.
As for Nurse and Kes specifically, Tieran has completely taken her over. None of his actions through her body which he performs are Nurse-based. A Nurse is a profession, MED is just a skill one can have without being a Nurse. So Tieran Kes is not a Nurse in any official capacity that Kes is when she's her normal self, because he doesn't do any nursing as her; however, he does retain complete knowledge of her MED skills just like he is able to use her telekinetic powers.
