Well for the game to be fun, we need a active player base. It can be hard for new players to match the day one playerbase. So some gifting to other players of trainers, gold or a star base room that +1 on ship lvl might be a idea
Right now we gain captain experience and levels, but they don't do very much. You can expand on that with gaining stat points for levels which you can then put in bonus stats overall, or other advantages like and honor multiplier.
I love seeing all the reward ideas here. I took the top 10 mentions and created a poll here. I hope you'll all take a minute to vote for your favorite.
Honor is the assumed #1 because it is mentioned in most posts here. Decrepit (first year) legendaries is currently the next favorite, followed by Antimatter for voyages, voyage revival tokens, and slots. Other options are currently below 10%. I do enjoy seeing what the player base wants.
Bonus honour - extra 5% when received, or 5% discounts off how much honour is needed for citations, beholds, etc.
Bonus antimatter - extra 10% on starting voyage AM.
Bonus to stats on a voyage - extra 1-5% either across all crew slots and skills, or 5-10% factored into particular seats, for particular skills, or somewhere in between those extremes.
Bonus dilithium - extra 5% when received (if you buy 700, you get 135 extra, or buy the monthly card, you get 105 daily dil, or get 125 in an event, get extra 6 - something like that).
Bonus merits - in a similar way to bonus dilithium, but hopefully more generous (10%).
Bonus credits - again in a similar way to dilithium, but even more generous (15% - that's a stretch isn't it)?
Bonus accolades - extra 5% when awarded to get through the campaign quicker.
Bonus schematics - when awarded from Arena or from pulls you get 10% more than normal

A second shuttle bonus slot. I'm accumulating bonuses faster than I can use them. Maybe restrict it so only one can be a time/points bonus, but it would be possible to do two skill bonuses.
Also, a small QoL improvement: Alphabetize the crew's trait list.
Ya know, I have to ask, are longer and longer voyages really the desirable end game? For conversation's sake, how long is the right length? 15 hours? 20? At some point, it's just a pain trying to plan around when you need your crew for events and the recall times also means fewer player logins which I'm sure DB wouldn't love (maybe offset by more people using dil to recall, idk).
I think someone mentioned earlier about speeding up the rate at which dilemmas pop a.k.a. time dilation so that every 2 hour segment might only take, say, 90 minutes. I think that works for both parties; players get their 'longer' runs with better rewards and DB gets people logging in X% more often to tend to voyages.
I'd personally prefer that to boring ol' 1-5 minute longer runs from piddly AM boosts and coupled with adding legendaries to the 10+ hour drop pool would really spice things up. Throw a bunch of 1-5% faster voyage speed bonuses in collections or wherever else they intended to put these bonuses.
A shipyard similar to starbase would be nice. Could be fleet based or individual based (like collections). Rooms to upgrade hull, shields, attack, evasion.
This! Plus maybe antimatter boosts and voyage recall time reduction boosts (like shuttles)
Another suggestion is to improve the logic behind existing bonuses.
For example, I just got a gold equipment crate from the current campaign. Despite having multiple 3*, 4* and 5* equipment slots 'open' on several of my crew members, the equipment I got from the crate (a 3* and 4* item this time) was for crew that are not even on my roster (1 is frozen and 1 I've never had).
If a game mechanic is designed to provide a bonus, ensure it is a useful bonus, rather than a 'bonus' that does more harm (ie: fills 2 limited inventory slots) than good.
Without knowing entirely what the underlying goal is of increasing bonuses (e.g., is the goal to get more players to be active outside of events or are there specific game interactions that DB wants to see increased), it is hard to give firm suggestions that will meet DB’s needs. The simplest solution would be to increase the reward for completing all daily activities from 200 honor by a factor of 10 or 100 (100 might be a bit much). This would be an easily implemented upgrade.
A second thing would be to make all cadet challenges more rewarding for all players (chrons, credits, and shuttle boosts are nice, trainers and replicator rations less so). Give voyage reward tokens or extra shuttle tokens on the Sunday and Tuesday cadet tickets instead of replicator rations and trainers, and those cadet missions will be more widely used. Maybe add a weekly reward for a few free gauntlet refreshes if a player completes all of their dailies for a week.
A separate issue is timers: these make completing dailies more problematic. Remove them for cadet missions and arena battles and daily activity may also increase. PS- get rid of scans.
Not sure if this the kind of thing you're looking for, but...
I like the idea of a "limited monthly" collection.
Pick a focus skill for the month (say Diplomacy) and add a character to that collection each week (for a maximum of 5 characters in the collection by the end of the month) who focuses on that skill.
Start at a 'grey' character (giving them some bonus use to people), and work towards a legendary. Ideally, in this kind of format:
Week 4: Immortalized Purple/Super Rare - REWARD: 350 chrons, 200 honour, 1 super rare citation/OR 1 copy of a Super Rare who excels in the highlighted skill (Diplomacy in our example)
Week 5: Immortalized Gold//Legendary - REWARD: 400 chrons, 300 honour, 1 legendary citation/OR 1 copy of a Legendary who excels in the highlighted skill (Diplomacy in our example)
So, by the end of the month/collection period, you should have 5 characters in the collection...Which then resets at the end of the month, to be replaced by a new collection that highlights a different skill.
Voyage boosters: 1) +5/10/15/20/25% to a voyage skill. 2) -5/10/20/40/80% to a voyage recall time. 3) Voyage Charms - increases chance to receive either more chrons/crew/ 3* and 4* items from voyages. 4) Call in for help - Gives you the option to use a crew from a selection of your squadron buddies with at least one of the featured skills. For example CMD/SEC voyages - it's going to give you the option to use say Mirror Picard/Survivalist Neelix/Kahless/Thrax. If one of your squadron buddies has used one of your crew (you can still use the crew) you get a small % of their rewards like Chrons/occassional 4* crew/credits etc.
I'm in agreement with the suggestions of adding new sources of honor, reductions of honor costs, or adding Legendary crew to voyage rewards.
I also like the idea of Starbase rooms that generate additional resources like tickets or shuttles. Alternatively, may I suggest a Starbase room that can generate Legendary Reveals?
I just want to echo what's been said before. The most wanted in-game bonus is more honor, as that lets us work on our 1/5s more. After that, either a way to extend voyages, or have (old) 5* crew drop from voyages.

What she is asking for here, is for ideas for new bonuses, rather than large changes to the game, She has also said that DB are not looking for new Starbase rooms. I am guessing DB want idea for a bonus for collections.
Having an honor bonus for collections would be a bad move in my opinion. It would be difficult to implement unless it was set at something like 10% or more, which would not happen. It would also be unfair on newer players, older players would be able to earn honor even faster, getting more citations for new crew.
For example, when crew on a shuttle or voyage share a keyword or are from the collection, they get a bonus.
Or a temporary fleet wide bonus that the fleet can activate by doing (x).
What’s the bonus? Could be a skill boost, could be a reward boost. People want honor, maybe they bring back honor.
Eg, fleet activates bonus by.... doing donations, or immortalizing 30 crew all on the same day. Then for the next 24 hours you get a bonus reward, for every (away mission) you do, you generate.... one honor for each fleet member.
You for every crew from the Robin Hood collection you put in your voyage, they each get a 2% bump to their voyage scores. Or like an honor reward, people want to earn honor.
Here are a few idea's off what bonuses I would like added.

Anti mater for voyages the ability to top up rather than a full revival.

2* 3* citations.
I’ve read the prompt better now. Temporary bonuses that generate honor, ideally that cascade to the rest of a squad/fleet are the rewards that I want for whatever mechanism DB are working on.
Anything involving easier acquisition of legacy legendaries gets my vote. I simply cannot justify the honor spend on finishing Captain Sisko, for example. He'll just rot as a FE 1/5* barring exceptional luck with begolds...
Eg, I cross whatever threshold DB has set, and then every time I do (b) I generate a small honor bonus for my squad. And very threshold I cross makes a bigger bonus.
Doing (b) could be dismissing crew, so like a 2% honor bonus for all the honor earned through that, or for gauntlet trophies or shuttles sent or arena battles won or whatever.
For example, everyone is allowed to use a fleet mates crew x times per day on a shuttle. Or winning faction gives everyone use of a bonus character for the week. Or once you reach Honored in a faction, you can then use x faction points to hire help for a day.
1 - Allow us to convert single reward pulls into 10x reward pulls. I have hundreds of single basic reward pulls and it's too time consuming to open them.
2 - Give us some use for credits other than building crew equipment. Trade a million for a 10x premium pull or something.
3 - Auto instructions for Voyages. Recall after x hours. Maybe a use for credits?
4 - Implement a market for trading characters. Take a cut of the transaction.
5 - Add a Starbase room to increase the max number of shuttles.
6 - Put Crew citations in the Voyage reward pool and remove ship schematics. Nothing more frustrating than getting schematics for a ship instead of a 4* character.
7 - More Voyage events with 5* characters available as rewards
The question posed was how can the game improve with smaller tweaks. First off, let's look at various game modes that exist within the game:

Out of the above, I'd like to think some of them are set and provide satisfactory content relative to design intent. I feel the below wouldn’t really have the capacity to add bonus style content simply based on how they are currently implemented:
Daily Missions: They kind of are what they are. They provide free resources essentially for time spent.
Campaigns: Again this is free stuff. Can't really tack bonuses on here. It's already amazing value.
Achievements seem to be centered around doing X or Y and actually getting a resource. Merits, Dilithium, Portal Pulls etc. I don't think that it would make much sense to all of a sudden drop permanent account bonuses here.
Cadet Challenges: These already give rewards, and I don't feel that this is a game system that can be added onto simply based on the existing framework of the system. However, a suggestion: Rebalance the Trainer one because right now, a single gold trainer is not attractive to most.
Arena: Arena is basically award driven (similar to achievements) where the reward is very tangible. I don't think this would be practical to add bonuses here. If anything, the rewards could be improved to provide more incentive to play this game mode. Most people seem to be most interested in doing their 5 arena's daily, and then they are done.
Now let's look at the remaining game systems/features within the game:
Collections are absolutely a place that could house additional bonuses. Out of every game system, Collections (and probably Starbase) make most sense, as the framework already exists, I'd assume most of the backend can just be modified. More about this in suggestions.
Events can't really provide additional permanent bonuses. Otherwise you powercreep and new users, or users on vacation, end up missing and being left behind forever. Sure you could give 1% this or that for finishing top X or Y%, but I think that defeats the purpose of this thread and I think a pay to win design like this would not be well received by the community.
Fleets could be improved, but you'd just add additional layers on the Starbase. If there was anything that COULD be added here, I could see like…1%-2%-3% bonus for event points. Or something similar. We have to look at what currently is enhanced, and what isn't enhanced. And then after we look at what isn't enhanced, determine if it is even possible.
Factions are also an area where I think that could be added onto. You often see other game systems where after getting to a "max" rank (in this case, reputation), that the studio adds on to that "max" rank and unlocks a higher tier one. In this case, there are 15 factions. What if there was an additional tier of reputation, a "mastery" type reputation that occurs after being Honored? Exhalted? And you'd have something similar to this:
Federation - 1% diplomacy
Klingon - 1% command
Bajor - 1% diplomacy
Cardassia - 1% security
Maquis - 1% engineering
Ferengi Traditionalists - 1% more coins
Ferengi Alliance - 1% more coins
Augments - 1% medical
Romulus - 1% medical
Trill - 1% command
KCA - 1% more trainers
Section 31 - 1% science
Hirogen - 1% security
Dominion - 1% science
Borg - 1% engineering
(NOTE: The above are just mockup suggestions as to bonuses, this would need to be retuned I'm sure. There are 15 factions, and only 6 stats, so you'd need 6x2, and then you have 3 remaining. Those 3 need to be stuff like…coins, trainers etc)
Gauntlet. I don't really feel that gauntlet has the framework to provide additional bonuses, unless you bake bonuses in relative to achievements. If there's any bonuses I'd like to see earned from Gauntlet, it would be Gauntlet-Only bonuses. Those however already exist in a sense, relative to traits. I would not mind seeing a baseline 1-2% progression in adding baseline crit to your gauntlet team. So you could do X or Y, and earn 1%, then 2% more crit, which would result in 8% for non bonus units, and 28/48/68% for boosted units.
Voyages. I could write an entire article on Voyages alone and improvements I'd like to see. I think voyages could be a lot deeper than what they are...sub voyages, more interaction. For example, you reach a hazard and it could ask you to send a shuttle with 3 members on a sub-mission. But that's not really relevant to this discussion. You could in theory, add specific dilemmas that are say, 4 part ones that give a perma account boost of some sort, but, this might prove to not be popular since dilemma's are extremely random, and random power increases...would only frustrate the playerbase.
So what bonuses could be added?
Mission success percentage. 1% to take those 99's to 100%. anything more would devalue the current setup where you cap at 99%.
Voyage only boosts, that either individually boost, or globally boost your stats on your voyages only. 3% (just spitballing numbers) command bonus, 3% diplomacy bonus
Gauntlet only boosts, that could either be to stat(s) or the baseline crit value
Permanent Boost to baseline Voyage antimatter. Possibly in increments of 5, with a max of +25 total.
Event point bonus. A permanent event point boost that gives you a % for events. This could also be broken up into event types. 5% more Skirmish points. 5% more faction points during events. Etc.
Permanent Credit earned increase. Earn 3% (or whatever percent makes most sense) more credits whenever you collect credits.
Permanent Honor earned increase. Earn 3% (or whatever percent makes most sense) more honor whenever you collect honor.
Thinking about what I enjoy the most about the game rewards is the chance of winning something towards my crew or my ships. Although citations are what I most need, the thrill of a crew or schematic appearing ...
So I would suggest either or both...
1. A crit chance for when you get a behold or crew or schematic in portal, daboo, gauntlet, voyage etc. to double up and get a second identical crew (or a second behold). The reward crit chance could have a starbase bonus or with level or crew or something.
2. A new token reward in the game that gave you a 100% Crit chance.
I also think the area of the game that needs more reward for the effort you put in is the Arena. You need to choose the strat for each enemy and be active. yet there is no reward at all.
